Harbhajan Singh also played his part by taking two wickets before Ishant Sharma dismissed captain Daniel Vettori as New Zealand trail India by 239 runs with three wickets remaining in the first innings.
Tim Southee was unbeaten on one at the break while Brendon McCullum was seven not out.
India had resumed at 375 for nine this morning but added just four more runs before Sharma (18) was caught behind by McCullum from Chris Martin's delivery.
McIntosh and Guptill got New Zealand's response underway but the latter was dismissed with just 21 runs on the board when he deflected Khan's delivery onto his stumps in the seventh over.
The hosts added just 10 more runs before Khan struck again when Flynn, who had lasted just eight deliveries, got an edge to wicketkeeper MS Dhoni.
