The 37-year-old announced his retirement yesterday after 103 Tests in which he scored 8,625 runs at 50.73.
Waugh says he is confident Hayden would have performed well if he had kept playing, but he knew it was time to move on.
"It's always difficult towards the end, there's a lot of speculation about your position in the side," he said.
"[He had] one of those runs where he's had a couple of tough decisions, a couple of run-outs and things haven't gone his way.

News that the International Cricket Council have commissioned a report into player burnout comes a little too late for this series. Both teams go into today's first Test with a better bowling attack sitting in the doctor's surgery than they can put out on the pitch.
England's injury travails are well documented, but Pakistan can probably trump them. Their No 1 seamer, Shoaib Akhtar, looks like missing most of the tour with a stress fracture of the ankle. Their No 2, Rana Naved-ul-Hasan, dropped out earlier this week when it was confirmed that he would need groin surgery. And the No 3, Mohammad Asif, joined them yesterday, after failing to pass a fitness test on his sore elbow.
"We are pretty much down to the bare minimum," their coach, Bob Woolmer, said. "But there is no doubt that they are all fighters: it doesn't matter which team goes out there, they'll still fight all the way. Inzamam is a very respected captain and he has the players right behind him."
With hot weather forecast for the next few days, the prospects for Pakistan's bowlers do not look rosy.

Duleep Mendis, the SLC CEO, told Cricinfo that though they have prepared a split tour itinerary with a one-day series against India in mind, nothing has been officially firmed up yet. "We are still in the process of finalising the India series," Mendi said. "All I can say is that if that series goes ahead, it will happen in Sri Lanka."
The fixture scramble is essentially the result of India pulling out from their tour to Pakistan in January-February after the Indian government refused to grant the team permission to travel across the border. Relations between the two neighbours are at a low as a result of the Mumbai attacks last November.

Cricket Australia has apologised to the South African team after a laser light was flashed at a fielder during last night's Twenty20 match at the Gabba.
Television replays showed a green light flash across the face of Proteas paceman Wayne Parnell as he dropped a difficult catch in the outfield.
Australia went on to win the match by six wickets.
Cricket Australia's public affairs manager Peter Young said South Africa had been offered an apology for the incident.
"It's just not cricket to do this sort of thing, it's stupid," he said.
"But the South African team has advised that it didn't affect them and they're not proposing to make a complaint.
"Cricket Australia has apologised to them that this has happened while they are guests in this country and they have accepted that apology."

Hayden went at right time, says Waugh
Former Australian captain Steve Waugh says he is pleased Matthew Hayden left cricket on his own terms.
The 37-year-old announced his retirement yesterday after 103 Tests in which he scored 8,625 runs at 50.73.
Waugh says he is confident Hayden would have performed well if he had kept playing, but he knew it was time to move on.
"It's always difficult towards the end, there's a lot of speculation about your position in the side," he said.
"[He had] one of those runs where he's had a couple of tough decisions, a couple of run-outs and things haven't gone his way.

Sri Lankan Sports and Recreation Minister Gamini Lokuge said he would hold discussions with the Sri Lankan President Mahinda Rajapaksa on the issue.
"We are reconsidering the decisions taken by Arjuna Ranatunga," Lokuge said adding that the Foreign Ministry would also be consulted on the proposed tour.
Ranatunga, who was sacked as the SLC Chairman on Tuesday, had last week confirmed the cricket team's visit to Pakistan after the Bangladesh cricket series.
"We have a duty as a friendly neighbour in the region to help Pakistan when it is needed most," the head of Sri Lanka Cricket, Ranatunga had said.
An SLC official said they agreed to take India's place and ask the hosts to scrap two Twenty20 games and turn them into One-day matches.
The Pakistan Cricket Board had sent an invitation to the Sri Lankans after the Indian government pulled the plug on its cricket team's tour of Pakistan, scheduled to start from January 4.

Cricket: Windies' fire dims on damp wicket
If you had to put your house on the one place it wouldn't be raining on New Year's Eve it would be Queenstown. After all, the previous six ODIs at the Queenstown Events Centre - including three on the final day of that year - had been unhindered by rain.
But you'd be less one house thanks to a dose of Sod's Law, as the five-game series was trimmed to a best-of-four. The West Indies tourists were just treading water, so to speak, when, for the third and final time, players headed for the pavilion just before 3pm.
